The thing is, its not granting the Estonian Church autocephaly, but making it an "independent" Church that answers directly to Constantinople, meaning it would be able to direct its own affairs for the most part, but its hierarchs would have to be approved by Constantinople. This is in effect invading another bishop's territory and annexing it into Constantinople, and is not canonical, and is what Constantinople has been doing a lot recently, taking over areas, or setting up competing diocese in areas of diaspora that aren't under its jurisdiction. This isn't just Russia being stubborn and not letting Estonia be self determined, this is the Ecumenical Patriarch trying to put Estonia under himself rather than under the Patriarch of Moscow.
